I bought the car with the greddy/trust side mount intercooler and i just bought a HKS SSQV with a 50mm flange. i still have stock piping so am i able to put the flange on the side of the intercooler? i'd put it right before the stock pipe connects.

Yes it's possible to do that if you don't mind brazing or welding onto the IC end tank. Be real careful you don't apply too much heat or you'll screw up the intercooler.
Me ...I would put it on a pipe, not the IC. Also, most people would say that optimum location is just before the throttle body. Having said that, I have my HKS SSQV on the pipe out of the turbo before it goes into the fender, but I may end up adding another one by the TB ..not that I've noticed that would be necessary but I may do it anyway. I have a small single, PHR1 setup.
